I don't fully understand what you are experiencing, perhaps some screenshots may help. However, in this UV mapper plug-in, you select individual polygons, edges, vertices etc, to orientate (scale, rotate, mirror, etc) over the chosen texture/material.
I grabbed this screenshot to explain how to change the Selection Mode/Mapping feature. Hope this helps.
