Unions from help is described as "It can be used to merge objects together. The two objects on the left are moved into eachother (resulting in the third object).
Merge from help:
"Merges the selected objects into a new object and removes the original objects from the scene.
I can't seem to find any difference between them, besides that with Union AutoUV stays on, but when I do merge, AutoUV switchs off. But I can change that back again anyway from Scene options. |

From a geometrical point of view, using Union results in a cleaner object. Take two cubes and place them in your scene so that they overlap eachother. Then use Merge. Now do the same thing but then use Union. Notice the difference between the two resulting objects by moving your camera inside the merged object. You'll see polygons inside it. The object resulting from a Union won't have such polygons. Also, the Merge results into polygons still overlapping eachother (which is no good, of course). The Union solves this too. |

From my own experience, I would say that it is better to merge 2 objects if they don't intersect each other
(removing useless faces before), than to perform an union ...
otherwise you might have strange results (needed faces deleted)
as I had a few minutes ago.
So for me :
- I want to merge 2 objects but they don't intersect each other --> MERGE
- I want to merge 2 objects and they do intersect each other --> UNION
