This is a basic use of the CSG (Constructive Solid Geometry) Subtract function.
The order of selecting the objects is important. Select the object you want to keep first, then the object you want to be subtracted, second.
Using the Subtract function more than once on a single model, can result in unpredictable results. Along with a large increase in the amount of Polygons, Vertices's and Edges. Optimising may also result in loss of Polygons, leaving holes in the final mesh.
One way round this is, to create a series of objects, and use the Subtract function on each model in turn. Once optimised, then the models can be either Merged, or United.

Very nice tutorial indeed. It's actually the same scenario I used when I developed this functionality.
Snapping is turned off when performing CSG functions because the resulting object often contains very detailed geometry which, in most cases, you don't want to have snapped to the grid anymore. Yes that is shown in the last picture.
